Why are the free agents listed as NYJ?
Because they are in-game. Search by Jets in the AH or look at the "Team Name" line in the item info.

No it's just because when the cards first got released they had no team chemistry since they were un-signed Free Agents, so MUTHead just listed them all as Jets for some reason lol and never changed it. They aren't Jets in the actual game tho
I clicked on the jets players in the database and many of the free agents in that program are listed as jets.
